Working on this same model. I was surprised to see your having the same problem with the paint. I managed to get it to disappear with a few more coats when shading. I'm still not done with this part.

To answer the question about the single hole in the top of the smokestack, I believe that is how they actually were. The single hole in the middle was surrounded by screen.
